Central Waters Brewing Company was founded in 1998 by Mike McElwain and Jerome Ebel in Junction City, Wisconsin. In 1996, they purchased an old building by the railroad tracks, formerly a Model A Ford dealership, along with some used dairy equipment to start a brewery. McElwain and Ebel spent the next two years renovating the space and building out the brewery.

In 2001, it was purchased by employee Paul Graham, who had been working at the company since its founding, and five years later his college friend Anello Mollica bought into the business with him. The company brought on Butch Pomeroy as a partner to help finance a move into a new facility in Amherst in 2007, which helped significantly expand operations. The brewery slowly gained audience and expanded their distribution footprint throughout the next decade, and can now be found throughout much of the midwest. In 2021, the brewery opened a new location in the former Pabst Pilot House brewery in Milwaukee, Wisconsin.
